Transparency cutting opaque mesh

Hi. Im having some problems with the transparency. I want to make a window. The texture is in an atlas and the objects behind overlaps with the transparency. Also it disappears some other meshes that surrounds the window. I'll upload some pictures. I am working in substance painter and exporting t to unity. I'm using the live link substance>unity.
