MonoDevelop doesn't load all source control folders
I have recently started using version control in MonoDevelop and have discovered that if I include a folder containing for example Scenes that they will be included when I push changes to master.
My structure is:
Scripts
--> Armour.cs
--> Inventory.cs
Scenes
--> Scene01.unity
However when I reopen the unity project and look at the code solution only the Script directory and the files within it appear and the Scenes folder is absent.
Strangely enough Scene01.unity is still getting picked up if I make a change and go to commit changes.
This is what I want my project to look like
Does anyone know why this is happens and if there is any way to resolve this?
NOTE: As a basic work around I can manually include the file when it disappears however when I have a large amount of assets this could become a painful task. Also if I load the project using MonoDevelop it loads fine, but opening from Unity itself seems to overwrite the solution files.
Which Unity version are you using, and are you committing the meta files?
I am using unity 4.3, and yes I am committing the meta files for the Scene01 file, but not for the script files themselves. Should I be including all meta files in my version control?

Yes, you should commit all meta files and NOT commit the Library folder. See more in this answer.
I would first try to see that all files make it from one repository to the other, with Unity shut down, to understand if the problem is on the source control configuration, or, on the Unity side (e.g. not committing enough files).
I have tested with just mono and it is fine, unity seems to override the existing solution file and removes anything that's is not a script from the solution when I launch a script from it
Also when my friend tries to load the solution from a clone it doesn't contain the code files
