Actually you can. The way you do it by exporting your game SWF from Unity and load it into another swf. Communication can then be set up between the two. Now, perhaps this information didn't exist when you answered this question but I've just recently been delving into the topic myself and I don't like to see misinformation floating around. :)

Basketdudes has the best interface I've seen in Unity3D
that's a good example of how you could theme the unity UI to not look like unity at all

Unity's upcoming Flash export option will support a Flash UI on top of the Unity-generated SWF using ActionScript and sendmessage (which hooks into the existing Unity SendMessage function).
