Apply doesn't update original prefab.
I have a model as a child to an empty gameobject which is stored in a prefab which gets spawned from a script in an empty in my scene. When I change the target of a "LookAt" script in the prefab located in the hierarchy, and hit "Apply" or "Apply Changes to Prefab", the original prefab isn't updated to reflect the change. I need to instantiate the original prefab at some point in the game. Could someone please help me out? This is my first post since moving my game from Blender game engine, so let me know if I've made any posting errors.
6 years later and this bug is still present. Can we get a fix? I hate having to "File > Save Project" or select the prefab in the project view and Cntrl-S to actually apply changes.

Could you try drag/dropping the target onto the prefab in the Project list (the original prefab itself)?
I'm having a similar issue. I'm not able to drag on object onto the prefab in the Poject list either. Can make changes to the prefab in the project list. Only to the instance of the prefab in the scene and can't apply changes. Is a connection broken somewhere?
