How can I make it so that Unity knows when the user has clicked on an object

You have to create scrips in order to trigger an event when a player clicks on the object. At the top of the Unity Editor go to help drop down then go to scripting reference and look in there.

You can write an OnMouseDown function into a script, this will be called when the object it is attach to is clicked (the object must have a collider).
