Why Preferences get lost after I close Unity?

I have an annoying problem since I updated to Unity 4.5.5f1, it happens kinda randomly: almost every time I close Unity and start it again, all the Preferences are lost and I have to setup again my external tools and the settings on the other tabs. Also, when this happens, the entire list of projects in the wizard gets deleted. Why is this happening?

I'm using OSX 10.10.
