Real-time Mesh deformation / animation / shader

I already have a bunch of meshes/models to work with, and here's a rough diagram of the movement it should be doing : https://imgur.com/a/s5mEL
How should I approach this? Can this be made with a shader? I've seen some shaders that animates a mesh, like here : https://www.assetstore.unity3d.com/en/#!/content/57242
Any help will be greatly appreciated!
Edit: The base of the cloud should remain untouched or almost untouched
