Prefab clone not updating

So I have multiple Prefabs in my scene that are supposed to spawn each other during runtime. Therefore, I created a script on them that manages them. However, if I assign the public variables of type "Prefab" and "Transform" in the editor and click apply changes, nothing happens. Apllying other changes worked before, but now, the button stopped doing anything. Is that my fault or just a bug?
