The reference on this behavior is missing! Unity Bug
I accidentally moved a script to the trashcan, ran it and got a missing script error, put the script back and attached it and now I still the this reference is missing warning. Why is that? I put the script back and everything is working as it should. Now how do I get this bug out of my console? I have no missing scripts.

Look at the object the script is or was attached to. You'll see a component called Mono Behaviour. Remove that component.
That did not work, what did work is I deleted my cloud sphere, It does not make sense, its just a sphere with Transparence Diffuse shader attached to it, no scripts whatsoever. I need them clouds, anyways I gave up, used time machine to go back to a previous version, only lost like 5 $$anonymous$$utes of work, thanks time machine especially after it just backup 5 $$anonymous$$utes before this happened.
