Is it possible to create a windowless popup window?
We want to create a program that runs mostly in the background on a PC, and periodically displays a reminder / popup. We want that popup to be a 'windowless window' (ie, we want to show an animation on the user's desktop in a small borderless window with a transparent background that appears to draw / animate directly on the users desktop).
Does Unity support this kind of functionality?

No, probably not. The main issue here is that you don't have access to the device context creation. So i dare to say:
with Unity free: No way
with Unity pro: Probably not, maybe with native code plugins but probably hard to implement and might not give good performance.
with a source code version of Unity: Yes, most likely but the performance depends on the OS. Newer versions of Windows support this more or less out of the box but to support older ones you would need some nasty workarounds. Keep in mind that depending on who you are and where you live you might not be able to aquire a source code license for Unity besides the financial aspect ;)
