Transparent shader with separate specular
Hi,
Is there a way to have a transparent shader that separates out the specular so you could have a separate texture for it, like you do for the normal map? Thanks.

Yes, just look into writing of custom shaders. The easiest way to start is downloading Unity shader sources and then modifying your desired shader.
Just in case you didn't know, a great 'site : http://unitygems.com/noobshader1/
Thanks Alucardj! Unity Gems is a wonderful resource! I may just be able to get started with shaders thanks to them.
