Why does my water display itself above my trees?
Well, see title and screenshot:
Water is a simple disk shape with a texture. So if you put your water above your trees it's normal it display above too.
No guys, this is a shader issue. It has happened to me too, something to do with depth sorting. This needs an answer from someone with experience in shaders.

Can you tell us more about your settings? What are the camera / shader settings? Anything special about your setup?
Doesn't Unity have a special layer for water? Add another Camera that renders the water on the water layer.

Sorry not the camera. The GameObject for the water, it's layer should be set to "Water".
"The water GameObject should use the Water layer, which you can set in the Inspector." http://docs.unity3d.com/Documentation/Manual/HOWTO-Water.html
