There could be a number of issues, having the free version does not restrict saving. Is your HDD full? Do you have access rights to save in the directory you wish to save in? If neither of them are the case, what message do you receive when trying to saving?

Where does it go when you hit save project and save scene? I have done both of these but there is no new project in my "Documents/Unity Projects" folder. In unity, above the file bar, it says "Unity - Untitled - New Unity Project". The first time I hit save project, it did not ask me to name it. Halp?

You name a project when it was first created, not when it is saved.

I figured out what's going on. When you first install Unity, it creates a Unity Projects folder in your My Documents. When you create a new project, it puts everything in a folder called "New Unity Project" that is also in My Documents. I think this is a small bug... it should probably be created in that Unity Projects folder by default. I found this by right clicking one of my assets and clicking "View in Explorer". When you close unity, it will ask you to save your scene and name it, in the assets folder. You can then rename the folder called "New Unity Project" and move that to the Unity Projects folder for organization.

You might be confused. Unity Project don't have one file that contains everything. Unity is a folder system. When you look at your project in your os it will just be a bunch of files in regular folders. Once you build however it will become one file*

*Not all on systems but you get my point
