If I update Unity, will I lose my existing iOS and Android licences?

No, but you'll have to run Unity 3 if you want to use them. You can have Unity 3 and Unity 4 installed.

If you upgrade to version 4 you will also have to pay to upgrade the iOS and Android licenses if you want to build iOS and Droid games using 4.

Does this hold even if I got the iOS and android licences when they were free in April?(also I'm using the free version of unity)

I have had to pay to upgrade my iOS/Droid free licenses for 4.
