Deleted GameObject on Scene Load

I am currently working on a project that gets odd lag spikes on scene loads. I am using the standard Application.LoadLevel to load all scenes. I noticed that all the gameobjects seem to be marked as 'deleted gameobject' on and off for a few seconds during the lag spike. This has something to do with the issue, but I can't find any other reports of this type of issue.
