Lerp needs to be called every frame not just once when you click mouse down. So change GetMouseButtonDown to GetMouseButton, this will run that code every frame that mouse is held down. Also think of the last variable (what you have as Time.time as the percent (between 0 and 1) that it has transformed between the start and end positions. So if the game has been playing for more than 1 second, it will snap straight to the end. You should rather create a new var and each gamestep add Time.DeltaTime to it.

 var end : Transform;
 var lerpAmount: float;

 function Update ()
 {
     if(Input.GetMouseButton(1))
     {
         transform.position = Vector3.Lerp(start.position,end.position,lerpAmount);
         lerpAmount += Time.DeltaTime;
     }
 }

Lerp interpolates between from and to by amount t.

If t is equal 0 it will return the from value and if t is equal 1 it will return the to value. If t is something between 0 and 1 it will interpolate the return value.

For a smooth transition you could try using the current position as the from value. E.g.:

 function Update ()
 {
     transform.position = Vector3.Lerp(transform.position, end.position, Time.deltaTime * speed);
 }

@Edit: Regarding to Random usernames post I removed the condition containing GetMouseButtonDown
