Asset Server problems. Old updates appearing in updates list after deleting assets

We seem to be having an issue with the asset server regarding our recent updates. I'm in the process of cleaning up the folder structure, renaming and grouping assets better, and making everything generally more optimized.
Somewhere along the line however, I must've deleted something I shouldn't have, because all of a sudden I was bombarded with close to a dozen updates on the server that I needed to complete before I could commit anything. Some of these were completed some time ago; some of them were even my own!
I'm really stuck. We've merged all of the textures to one 2048 texture to save on draw calls, which meant remapping all of the assets. They're done now, but according to the others on my team, the UVs on some assets look incorrect. I've tried deleting them from the project and adding them in again under a different name, which I thought would surely fix it, but that's when I received all of the old updates in the list.
I recently created a new project because of a GUI error that was preventing me from committing anything. I may have to do that again. Has anyone else encountered something like this, and perhaps, a possible fix?

I've just had the same issue, though this question is 6 months old, were you able to find a solution?

Not exactly, no. I'm still not sure why it happened tbh, because recently I've been moving/deleting/editing lots of prefabs and I haven't had an issues at all with the server.
Soon after it happened though, I just started a new project, and downloaded all of the updates from the server again. Sort of like hitting the reset button. And I haven't had any problems since. It might be worth doing that, if it's possible.
