YAML merge tool Duplicate identifier problem

Hi!

I tried to set up Yaml merge tool from unity to merge two scenes. Something went wrong:

For some reason this tool made few copies of our scene:

When i tried to use this tool on simple scene it works perfectly but here... not so much. Any idea what happened?
