I have the fps controller prefeb in my scene and when I open the pause menu with the "escape", and close it afterwords with "escape ", again the mouse comes upon on the screen and messes with the fps controller. How do I make it so that the mouse dosen't come up. Thanks for the help in advanced.

I am not sure how you built the pause menu, but I assume that when the pause menu is open, you want the cursor to be visible, and you want to hide it when you are playing the actual game. If you are using Unity 5 or above, you can use Cursor.visible = true; // (or false)
to show/hide the cursor.
I hope I got the question right, and this helps :)
