Can I Unsync iCloud Without Losing Reference to Assets and Folders

Hi, I keep getting "missing Prefab" in my scenes and I think it's because the my Mac automatically syncs to iCloud because when I click on the folders the missing assets are in, it has the cloud icon next to it and I need to download it. So I found out how to unsync but Mac says all folders & documents will go to iCloud and desktop will be empty and a new home/desktop folder will be created, and I can bring folders back to the new home/desktop folder.

My question is, will this break my app? Will all folders have a new directory path?
