Prefabs are randomly erased

I am having a very annoying problem with Unity 4.0.1f2

Sometimes, when I save a scene, one of my prefabs is erased and becomes empty (see the screenshot). Is this a known BUG in Unity? Are there any workarounds for this?

Just FYI, tried setting read-only and system attribues on the prefab files, but it didn't help.
