Best Practice for loading variable Data for Different Forms of same Prefab

I currently have a map loading system in which I have a fixed prefab for a tile of my world which basically includes a mesh and a script that I want on my world.

I initially generate a map of multiple tiles using different types of noise to generate the terrain. After having done that, I manually modify some of the tiles to look the way I want them to. After being finished with my map creation, I have a script that saves all the mesh data to binary files.

This is where my question comes in: Is it a valid option to save the data of the mesh to a binary file? The initial thought I had was that I could then load them at run-time and could simply instantiate the same prefab and reapply the data from my file.

Is there a better/more efficient way to do this? Am I missing something when it comes to file storage, or can I continue the way I currently handle it?

I would appreciate some input on this and thanks a lot for your help.
