Change the alpha of part of a material or texture or applying part of a material at runtime

Is there some way to change the alpha value of part of a material or texture at runtime, or to just apply a material or texture to just part of an object at runtime?

The situation would be for fire spread, having it engulf part of an object, then, later, the rest of it over time.
