Combine custom AI navigation meshes on game load?
With no space between where the meshes meet, though vertices might not line up. Is this OK to do, or would the AI possibly get stuck/stop at the spots where the once separate meshes meet up?

would it not matter if they overlapped? And maybe not combine them at all?
You should be fine.... if need be use can combine the meshes - http://docs.unity3d.com/Documentation/ScriptReference/$$anonymous$$esh.Combine$$anonymous$$eshes.html
But I am fairly certain you wont have any issues.
