Model bones are rotated when importing into unity
When ever import my fbx into Unity, I get an error where two of the bones are rotated, as seen Here. When I try to import it into blender, there are no issues at all and the rotation is gone. This leads me to believe Unity has something to do with this, but I have no idea how to fix this.

Hmm that doesn't look like it's the root bone of your armature, is it? When you go into edit mode in Blender on the armature, does the bone rotate oddly like that too? Cause edit mode should show the armature without any bones being rotated/moved out of their default places.
Also, try Alt+R and Alt+G in Pose Mode when selecting all the bones -- that will reset their rotations and positions respectively. (Just make sure you got undo or backups ready, I don't want you to accidentally change something that shouldn't have been changed!)
If you don't find a better solution, you could try creating some default "Idle"/"Rest Pos" (whatever you'd like you name it) animation in Blender, keying the position/rotations on the bones where you want them, and then you can use that animation in Unity when it's not animating otherwise.
