All metafiles regenerate and all reference gets lost

Once in a while, but pretty consistently at this point, unity will rebuild all meta files. All reference between prefabs and scripts will be lost and I usually have to revert my whole project to the last commit without it. Did anyone have this problem before?

also : My partner collaborating on the project has the same problem.

Not much of help, but that shouldn't be happening and no, since Unity 3.5 I did not come across that isse.
